Do I need to run the indexer as a user session on the server, which I'd rather not do, or is there another way?

You would need to install the software on the server but after the indexes have been set up the updates don't need to run in a user session to update the index. To update an index on the server use the flpidx command line utility:

You can schedule this using Task Scheduler:

Obviously, the account running the flpidx utility must have read access to the files being indexed and the location the index is being stored.
